There are a lot of good ways to progress through the game. The best one is to make sure you have some good home planets producing resources for you in the background. One of the best ones is the plant planet found fairly early on. These will make profit for you in the background allowing you to buy new upgrades and make your ship stronger.

Another way to progress through the game is through the skill tree. An easy way to get more experience is to complete the quests found on the right side of the screen. Some of these upgrades can be very powerful and will make the game much easier so it's definitely beneficial to completes these a quickly as you can.
